Why do dots appear in the PCB view when all the layers are disabled?

Here is screenshot. When I have made ALL the layers invisible, I can still see some brown dots in the PCB view. I decided to zoom in and have a look. This is what it looks like:

Have you checked the "system colors" (bottom left of your screenshot)?
There is also the "via holes" and "pad holes".
In this case it is the via holes.

Yes you are right.
I did not even know "system colors" existed since it was always collapsed and never visible.
