I am creating my first project, a macropad with 4 keys, an OLED screen and a rotary encoder. My problem is with the rotary encoder. Is there a way for me to place the rotary encoder in my keyboard matrix? Feel free to point out my mistakes in the schematic too

You connect the encoder to a quadrature encoder input set pins.
With the nRF52840 that is the QDEC peripheral.

You have a hugh amount of space on your board and yet cram the resistors and capacitors of the encoder into a tiny space. Why?

It is best to try and have a solid Gnd layer.
